The story takes place after the events from the previous section, this time Ecco defeated Vortex and returned to live with his herd, in addition to the power that the ancient entity Asterite gave him to fight but one day when Ecco was exploring a cave, the earthquake kept happening, and when he woke up, Ecco realized his power had disappeared. During his research, he learned that Vortex was still alive and killed Austerity. As Ecco, your task is to find a way to revive Asterite and destroy Vortex again. Still playing the same way compared to the previous section, you can attack enemies by ramming on them, creating sonar that can explore the map thanks to echoes, during the game you can also upgrade this ability. It can push objects and attack enemies from afar. You must also pay attention to the amount of oxygen because Ecco also needs to breathe in a certain period. In this section, Ecco has two new abilities: Pulsar (creates sonar waves that can attack enemies from long range) and Metasphere (transformed into other animals). Some levels allow you to control Ecco from a third perspective, where you must attack the enemy and swim through unique rings.
